one way of handling this is could be similar to the way you allow for additional options in the trunks.
under General Settings you could have a textarea box for sip general options, and another for iax general options, and let the user put in the appropriate settings based on the version of asterisk he/she is running.

Not sure what is the best way to handle this - we do allow users to edit configuration files - in Tools -> Configuration Editor which could be used for this sort of thing.
