I think the ability to backup additional files and directories would be very useful. I have one directory that is full of PERL/CGI scripts that I added using the "link manager", and I also have some custom voice prompts under the "sounds" directory. Right now, only some of the voice prompts are backed up. I also have a MySQL database that also needs to be backed up. The ability to also do incremental backups would be a plus.

webmin has some of these tools. check out
webmin -> backup configuration files -> schedule backups ... for files
for mysql check out
webmin -> mysql database server -> backup databases
I found a nice perl ftp tool that will upload all the backup files to an ftp server.
